After saving Elizabeth, Booker and her fight their way towards the air barge that would take them aboard The Hand Of The Prophet, an massive airship owned by Comstock that serves as his personal living quarters and workspace. Upon making their way onboard while enduring nearly constant attacks from the Columbian military and Vox Populi, who have by that point taken over and burned down most of Columbia, Booker and Elizabeth proceed to fight their way up the decks of the airship, intent on making their way to Comstock who has taken refuge on the uppermost level of the ship. Following a violent ascent to the airship's fourth deck, Booker and Elizabeth discover a model-sized depiction of Elizabeth's tower on Monument Island, discovering that it houses a massive siphoning device that inhibited Elizabeth's tear-opening ability, preventing her from creating her own tears. As they proceed towards Comstock's inner sanctum in order to confront him, Booker offers to kill Comstock by himself, only to be rebuked as Elizabeth wants to find out the truth about her origin. Due to this, they enter the fourth deck together, finding Comstock waiting for them in an room with baptismal font. As they approach him, Comstock mentions that despite his efforts to stop Booker, he has realized that he should've just forced Booker to tell Elizabeth the truth about her missing finger, despite Booker protesting not to know why Elizabeth misses a finger. Afterwards, Comstock grabs Elizabeth, trying to force her to ask Booker for the truth, only for Booker to intervene and kill him by bashing his head against the baptismal font and drowning him. As they proceed towards the command bridge of the airship, Elizabeth, who was trying to decipher the meaning of the word "cage" on an cipher given to Booker by her older self, realizes its meaning and proceeds to destroy the statue meant for summoning Songbird in order to get its instrument, revealing that "cage" actually meant C-A-G-E, an order of notes that need to be played on the instrument in order to control the Songbird. Upon collecting the instrument, Elizabeth plays the notes just as airship is boarded by a massive fleet of Vox Populi-affiliated zeppelins. Aware that they'll need the airship intact in order to reach Monument Island, destroy the siphon and free full potential of Elizabeth's abilites in order to open the tear that would hopefully reveal the truth about her true origin, Booker and Elizabeth proceed to use their newly-acquired control over Songbird in order to fight off the raid just in time to reach the Monument Island with Booker personally directing Songbird into launching itself into the tower and destroying the siphon whose explosion also destroys the instrument controlling Songbird, causing it to default itself to its standard programming and try to attack them with this being stopped by Elizabeth who uses her fully unleashed powers to open a tear into a mysterious underwater area with Songbird ending up trapped in the sea just outside with extreme water pressure proceeding to rapidly destroy its body, ultimately causing it to drown as Booker and Elizabeth watch. After that, they start to explore the place where Elizabeth transported them, discovering that they ended up in an underwater city of Rapture. As they use a bathysphere to ascend to the surface, Elizabeth explains that she sent them into the so-called "sea of doors", a sprawling ocean full of infinite number of lighthouses with each representing a possible timeline and universe where certain events pertaining to Columbia or any other fantastical city that may take its place have either occurred, not occurred or will occur. As they make their way through the lighthouses in order to find Comstock and kill him before he can ever create Columbia, Booker becomes increasingly aware of his own past; After his involvement in Wounded Knee, he became deeply regretful of his actions and sought to start anew through baptism with one version of him having accepted the baptism and became Comstock while the other refused at last moment and remained Booker DeWitt. Booker eventually had a daughter named Anna whom he was forced to sell to Comstock in order to settle his debts with Anna having become Elizabeth and having lost her finger after Booker, regretting the choice to sell his own daughter, tried to get her back, causing the tear leading to Columbia to close around her hand and sever her finger. Realizing that he will have to die in order to erase Columbia and Comstock from existence, Booker returns to the site of his baptism and allows Elizabeth to drown him, also erasing majority of Elizabeths in the process.
