I play through All-Star Mode with Bowser Jr., and in All-Star Mode, Bowser Jr. is one of two characters to have all of his alternate costumes, or characters in this case as Bowser Jr. himself does not have any alternate costumes, as the Koopalings are the alternate characters, and for Bowser Jr.'s Alt. Trophies, in both versions, Bowser Jr. is used instead of the Koopalings, as the Trophy is of Bowser Jr., the Koopalings have their own Trophies.
While you do fight Bowser Jr. along with characters that debuted in 2006-2001, Bowser Jr. debuted in Super Mario Sunshine, which released in 2002, however, the Koopalings debuted earlier than Bowser Jr., they first appeared in Super Mario Bros. 3, which came out in 1988, they are one of two characters to be misplaced, the other being Alph, who first appeared in Pikmin 3, which came out in 2013, and can he appear instead of Olimar when fighting opponents that debuted in 2006-2001.
In All-Star Mode, you deal more damage against opponents, and while Bowser Jr.'s moves don't have the best knockback, the drill from his forward smash can be good for getting in some damage before getting off a KO. Bowser Jr. is a heavyweight character, this is because the Junior Clown Car takes less damage from attacks, and you take less damage and knockback from attacks in All-Star Mode, stage hazards keep their regular knockback.

Round 3 (1998-1994): Ganondorf, Sheik, Cloud, Jigglypuff, Charizard, Pikachu, Mewtwo, Diddy Kong, Ness
Round 4 (1993-1991): Meta Knight, Falco, Fox, Wario, King Dedede, Kirby, Sonic
Round 5 (1990-1986): Captain Falcon, Yoshi, Dr. Mario, Marth, Mega Man, Ryu, Palutena, Pit
Round 6 (1986-1984): Samus, Zelda, Link, Bowser, Peach, R.O.B., Duck Hunt Duo
Round 7 (1984-1980): Little Mac, Luigi, Donkey Kong, Mario, Pac-Man, Mr. Game & Watch

As there are a lot of characters from the Mario series, and a lot of stages from said series, the stage that appears in Round 2 is Mario Circuit, even though Bowser Jr. was not in the base game for Mario Kart 8, while the Koopalings were playable characters in that game, Bowser Jr. was made playable in the Switch port Mario Kart 8 Deluxe, but the game was not released at the time of this game's release, and Mario Circuit is one of the more recent stages by debut, as that game came out in 2014, the same year as Super Smash Bros. for 3DS & Wii U. The other stages that can appear in Round 2 are Pyrosphere, Castle Siege, Garden of Hope, Town and City, Smashville, or Pirate Ship, while in the 3DS version, the stages that can appear for 2001-2006 are 3D Land, Distant Planet, or Tortimer Island, the reason for 3D Land could be because this is the stage you would fight Bowser Jr. on when unlocking him in the 3DS version.
The Trophy for Bowser Jr.'s Final Smash, Shadow Mario Paint, does not have any extra characters, it's just Shadow Mario Painting an "X" while Bowser Jr. is behind Shadow Mario. I remember back when Bowser Jr. was one of the most requested characters in Brawl, and Shadow Mario would be a transformation character, but in the end, we got Bowser Jr. in this game where he is in his Junior Clown Car, while he turns into Shadow Mario for his Final Smash, and the Koopalings have that Final Smash as well, even though they never transform into Shadow Mario in any game.
