We have defeated the bandits at the Red Canyon, and Byleth is given his next task from Rhea, there was a rebellion against the church, and the one leading it is Lord Lonato, Ashe's adoptive father. Our guide for this mission is a woman named Catherine, a member of the Knights of Seiros who wields a Hero's Relic known as Thunderbrand.

As for the rest of the description, I recommend watching the full video before reading past this point of the description

Byleth has received his next task from Rhea, he learns that a minor lord from Faerghus named Lonato has raised a rebellion against the Church of Seiros. Lord Lonato is a name we have heard about before, he is Ashe's adoptive father, and we are accompanied by Catherine for this mission.
Starting from this chapter, Sothis will appear in the Personal Quarters, and there is a Shifty Merchant, which I believe is a reference to the Cindered Shadows DLC, and speaking of DLC, if you have the Expansion Pass, you can recruit Anna starting from this chapter, she appears when you visit the marketplace during map preparations, and she does appear in some support conversations, for example, Anna makes a brief appearance during Byleth's C support with Ashe, and speaking of supports, the only unit Anna can support with is Byleth. The DLC does have some exclusive classes, like Trickster, Dark Flyer, War Monk/Cleric, and a few others, I won't be including DLC for this playthrough.
There is the Amiibo Gazebo, where if you scan an Amiibo, you can get some good items from it, if you scan an Amiibo of a character from the Fire Emblem series, you can unlock new songs for Auxiliary Battles, the following Fire Emblem characters include Marth, Ike, Robin, Lucina, Roy, and Corrin from the Super Smash Bros. series Amiibo, and there are Amiibo for both male and female Corrin, and Alm, Celica, Chrom, and Tiki from the Fire Emblem series Amiibo.
There are some sidequests you can access in Chapter 3, first off, Jeriza has a sidequest, and that will unlock the Battalion Guild, which is where you can buy more Battalions. Battalions can be equipped to units, and it will depend on that unit's Authority Level, and flying units, like Pegasus Knights and Wyvern Riders can only equip Battalions that contain flying units.
For optional quests, Jeralt has one, and you have to find a lost item, the Wooden Flask, and return it to him, this will unlock lost items, there are a bunch of sites that you can look up lost item locations, the one site I use for this is GameFAQs, and I use a bunch of sites for this playthrough, like RPGSite, Serenes Forest, and the Fire Emblem Wiki.
Manuela's quest unlocks Faculty Training, that does use up an Activity Point, but it is worth it, and this is how you can train Byleth's skills, and Byleth does have a hidden talent in Faith, and this can be put to good use when recruiting other students, and this is one of few ways for Byleth to gain skill experience in Flying or Riding, so if you are using female Byleth and you want to make her a Pegasus Knight, this is where Faculty Training comes in. Starting from Chapter 3, you can ask for Mission Assistance, where you can ask a student outside your house to take part in battles with you until the end of the month, and this can be good for the first few months.
Next is Words of Wisdom, Mercedes is the one that gives you the quest, and she is at the reception hall, after that, talk to the counselor at the cathedral, and this is how you can unlock the advice box. RPGSite is where you can find the answers for the advice box, and if you guess correctly, you can earn support with that person.
This will be the first chapter where you can enter the student's room, except for Bernadetta, as she will always be in her room. There are some glowing blue things around the Monastery, those are usually lost items, but there are some where you can gain Professor Level experience, one of them is in Dedue's room, another is in Linhardt's room, one is in the reception hall, and one is at the fishing area. You can access a new area in the Monastery, that will be the Knights Hall and Stables.
Then for a list of which characters have lost items for this chapter:
Edelgard (Black Eagles only), Dimitri (Blue Lions only), Claude (Golden Deer only), Caspar, Annette, Raphael, Leonie, Hanneman, Rhea, Jeralt
There are some characters that have different dialogue depending on the house picked, like Ferdinand, Dorothea, Lysithea, and a few other students.
