The true endgame dungeon begins with the first stage of Sigma's Tower. You'll start to notice the enemy's durability creeping upwards here along with their damage output. Nothing that should put you into any major danger unless you just plain forget to heal.
Of course, you then get into the water segment for this level and, if you're sitting at 999 speed, can basically stomp everything in the area with Soul Body spam before they can act.
As for the boss here, Sigma REALLY wanted a mambo size boss and who better to call upon to grow to insane proportions than....the sea serpent mini boss from Launch Octopus's stage in X1? Well sir, whatever fits your boat! Hell, one of its attacks has it spit out mini versions of itself. Truly a hilarious boss Sigma!
As for the boss's weakness, it's Tornado Blast.
