After making his way into Sophia's lair, Delta takes the elevator that takes him deep underneath Fontaine Futuristics and into Persephone Detention Facility, once Rapture's main prison facilitiy that was used by Andrew Ryan and his regime to imprison criminals and dissidents considered too dangerous to be allowed to live within the city which now serves as the main base of operations for Rapture Family. Once within the facility's outer areas, Delta quickly makes his way into its quarantine chamber where he finds Eleanor sedated on the bed within the room's central section. As he uses the its main lever to unseal the room and open his way to Eleanor, Delta is contacted by Sophia who, in an last-ditch effort to stop him, sends two Big Sisters after him, forcing Delta to fight them while the door of the quarantine chamber unlocks. Upon eventually killing them after a brief fight, Delta enters the chamber's decontamination room only to immediately lose contact with Sinclair. As Delta waits for the decontamination to finish, Sophia, who was in the room with Eleanor, confronts him and expresses her disapointment in Eleanor's decision to help Delta, revealing that despite trying to prepare Eleanor for her role of an "Utopian" by keeping her sedated in order to minimize her chances of escape, her psychic connection to Delta allowed her to see his actions throughout his journey towards Fontaine Futuristics which effectively imprinted onto her, making Sophia come to the conclusion that Delta turned Eleanor into a "monster". With no other choice to stop the two from reuniting, Sophia uses the last seconds before Delta enters the quarantine chamber to effectively sever the bond between Eleanor and Delta by smothering Eleanor with the pillow, aware that her clinical death, even for a short while, will result in slow shutdown of Delta's own body and eventually, death or uncontrollable insanity like with any other Alpha Series Big Daddy. Despite rushing into the room to stop her, Delta fails and collapses as Sophia manages to kill Eleanor.

Upon regaining consciousness, Delta wakes up within the Persephone's holding room as Sophia had him restrained, intending to wait for his severed bond with Eleanor to kill him. However, he is quickly contacted by Eleanor who was revived after her bond with Delta was severed. Intending to set Delta free and then escape Rapture with him despite being aware that he will die soon, Eleanor has sent a Little Sister to enter the room via ventilation shaft and use a plasmid that will briefly allow him to switch body with the Little Sister, his job being to use Sister's smaller statue to escape the room and make his way through Persephone's cell block in order to collect the pieces of Big Sister armor and deliver them to Eleanor who is still trapped in the quarantine room. Upon switching bodies with the Little Sister, Delta sets off to track down the armor pieces, discovering that Little Sisters are mentally altered to see Rapture in significantly different light than everyone else as from their perspective, Rapture appears to be a warm, inviting and almost fairytale-like place full of toys, stately individuals and "sleeping angels" rather than a desolate, collapsing underwater city full of murderously insane ADAM addicts with the beautiful illusion being broken only in brief intervals when Sisters are afraid. Despite this, Delta navigates through Persephone and eventually manages to assemble the entire Big Sister armor and deliver it to Eleanor. Along the way, he discovers that Eleanor used her ability to control Little Sisters to track down Delta's corpse and revive him by having Sisters reprogram Vita-Chambers, state-of-the-art machines capable of reviving individuals killed via physical trauma, to accept his DNA signature, which resulted in Delta waking up in the Vita Chamber within Adonis Luxury Resort. Upon being presented with the armor, Eleanor suits up into a Big Sister and, compelled by Delta's example shown throughout his journey through Rapture, restores the Little Sister's humanity before returning Delta to his own body. Afterwards, she arrives to the holding room and frees him with two proceeding to fight their way back towards the quarantine room where they are contacted by Sophia who, aware that she has lost, opts to destroy Persephone by triggering its self-destruct system. Knowing that the escape is their only way of surviving the building's impending collapse into the underwater trench, Delta and Eleanor make their way deeper into the prison faciity, hoping to find Sinclair who still remains unaccounted for..
