Snake makes his way through the jungle guarded by KGB troops and eventually infiltrates the factory where Sokolov is being held. Upon making contact with him, Sokolov urges him to get him out of the area as soon as possible, revealing that he is being hunted by GRU colonel named Volgin who is spearheading an extremist faction within Soviet government that wishes to oust Nikita Khrushchev from power both due to his desire to pursue policy of peaceful co-existence with Western powers in the aftermath of Cuban Missile Crisis and due to his failed domestic policies, intending to replace him with Leonid Brezhnev. As Volgin intends to use the planned coup to increase his personal power, the weapon developed by Sokolov would be key component of that plan with Sokolov revealing that KGB troops in the area are actually tasked with protecting him from GRU and Volgin as they are expected to try and take him during the weapon's firing test. As Snake leads Sokolov out of the factory, two are ambushed by Sokolov's guardians, their standoff being interrupted by the sudden appearance of young man who is quickly identified as commander of GRU's Ocelot Unit known as Major Ocelot. Young Major quickly guns all KGB troops down before confronting Snake, wrongfully believing him to be The Boss. As he realizes his mistake, he summons his unit and after briefly mocking Snake, prepares to execute him. However, his handgun jams, allowing Snake to physically overpower him, provoking Sokolov to escape as Ocelot's men attack Snake who fends them all off. Now only one left standing, Ocelot lunges at Snake with the knife but is quickly overpowered again with Snake telling him that his shooting technique is more suited for revolver than for semi-automatic Makarov before Ocelot collapses from exhaustion. Upon leaving the factory, Snake catches up to Sokolov and finds him watching his weapon firing from the nearby cliff. Sokolov explains the weapon to Snake, revealing that it is a nuclear-equipped tank capable for all-terrain, solo operation codenamed Shagohod and that in its present form, it only ended first of two development phases and that it won't be completed without his expertise, explaining his desire for defection to the West. As Snake and Sokolov move over the bridge to the extraction point, they are intercepted by The Boss who openly states that she is defecting to the Soviet Union and intends to capture Sokolov. As she says this, swarm of hornets attacks Snake and Sokolov with Sokolov being grabbed and pulled into an approaching helicopter, revealing that the entire Cobra Unit has defected alongside their leader. As this realization sets in, Snake attacks Boss in an attempt to stop her and ends up getting his arm broken. Immediately afterwards, Volgin himself appears, revealing that he can control his own electric charge and use it as a weapon with Boss revealing to have stolen portable nuclear weapon as another "present" for her Soviet hosts. Upon refusing Volgin's offer to kill Snake himself as he realizes that he isn't Boss' ally, Boss proceeds to personally brutalize Snake before throwing him off the bridge into the river below.

Several hours later, Snake wakes up washed up at the riverbank and despite his severe injuries, is able to perform needed medical procedures on himself while waiting for the extraction. Meanwhile, Volgin and Ocelot are riding on a helicopter after successfully securing Shagohod alongside mysterious woman who was supposedly Sokolov's lover. Upon finding a "Kiss of Death" on her person, Ocelot accuses her of being a KGB spy while Volgin decides to keep her alive for his own purposes. He also decides to destroy Sokolov's weapons design bureau using a portable nuclear launcher provided by The Boss, knowing that she will be framed for it while Ocelot tries to stop him, citing the fact that the targets are other Soviets as his point of concern. However, Volgin fires the nuclear warhead regardless, destroying the bureau and irradiating entire Tselinoyarsk in the process.

A week later, on August 30th, Snake is sent back into Tselinoyarsk, now via drone due to tighter airspace security. After the failure of the Virtuous Mission and destruction of Sokolov's research facility, US' government was coerced by the Soviet leadership to prove that they had nothing to do with the nuclear detonation by killing The Boss and Volgin with Snake being sent in due to being The Boss' last student and the only one capable of taking her on in a fight. His main objectives are to rescue Sokolov, destroy Shagohod and assassinate The Boss, entire Cobra Unit and Volgin with the failure to do so meaning full nuclear war between US and USSR. Once he lands, Snake is sent back to the factory where he found Sokolov a week prior in order to meet Soviet mole in Volgin's ranks codenamed Adam who is supposed to assist him, Adam being one of two American codebreakers who defected to the Soviet Union four years prior...
