I am playing through Classic Mode with Mewtwo in this video, and I use a randomized list to decide my next characters, the playlist will display the fighters in order of how they are displayed on the roster. Mewtwo's Classic Mode route is Psychic Control, and every battle after the first round has Mewtwo team up with a CPU Ally, and this is likely a reference to Mewtwo Strikes Back, the first Pokémon movie where Mewtwo uses its powers to mind control someone, which gives an indication that the CPU Ally is under Mewtwo's control, as they use a darker alternate costume, and those CPU Allies represent characters that were brainwashed in their own series.
To unlock Mewtwo, there are many different ways, one of them is Vs. Matches, where Mewtwo is the 60th character to be unlocked, and it is the last character unlocked by completing Classic Mode with Fox or anyone in his unlock tree after Wolf, meaning that Mewtwo can be one of the final characters you can unlock in this game.
In Round 1, your opponents are Lucas and Ness, you fight them on Fourside, this is because both use PSI powers, which is similar to Mewtwo's psychic powers. Every battle after the first round plays music from the series fought in the previous round, and one of the characters fought becomes a CPU Ally, in Round 2, you fight Cloud on Midgar, and you have Lucas as a CPU Ally, he uses the Masked Man alternate costume, which I will not spoil what it is a reference to, because Brawl has spoiled a lot of stuff from Mother 3, and that game isn't even released outside of Japan. In Round 3, you fight Ryu and Ken, the stage is Suzaku Castle, and you have Cloud as a CPU Ally. In Round 4, your opponent is Richter, and he is fought on Dracula's Castle, and you team up with Ken as a CPU Ally, referencing Violent Ken. In Round 5, you fight Pit and Palutena on Skyworld, and you team up with Richter for that fight, I did read somewhere that Richter got mind-controlled in Symphony of the Night in one of the tips for this game. In Round 6, you fight Pikachu, Jigglypuff, Pichu, and Lucario, and the stage is Kalos Pokémon League, and you team up with Pit as a CPU Ally, using his black alternate costume.
After that fight is the Bonus Stage, and at the end, you fight Master Hand and Crazy Hand on Final Destination, and you team up with Pikachu as a CPU Ally where he uses Red's Cap, likely referencing Pikachu being cloned in Mewtwo Strikes Back, and the fight with Master Hand and Crazy Hand could even be a reference to their role in World of Light.
Then the credits will play, and the music is Victory Road from Pokémon Ruby & Sapphire, which is a strange choice to have, as Mewtwo was not even available in Pokémon Ruby & Sapphire outside of trading, or even in Omega Ruby & Alpha Sapphire, that song did play in Mewtwo's reveal trailer in Super Smash Bros. for 3DS & Wii U. You then earn the Fighter Spirit for Mewtwo if you completed Classic Mode with it for the first time, and there is a Spirit for Mega Mewtwo Y, which Mewtwo can Mega Evolve into for Psystrike, Mewtwo's Final Smash.
