My friends made it to my ship? Unusual.. also in that they managed to avoid being captured as well by the X.
Dragoon:
Likely, they sensed the dangers even before you released them, and upon doing so, rushed back to the docking bay which is presumably where they arrived after fleeing the doomed Zebes. They then boarded your ship due to their ability to sense your bio-prints/ scent inside. How they avoided being hosts themselves could be due to their Wall Jumping and Speed Boosting abilities, along with their surprising high intelligence.

The spider bot, Yakuza was one ugly monstrosity.
Dragoon:
It's a good idea to simply pelt the thing with as many missiles as possible when it opens up. Duck into corners when it starts darting around.
